    Keep the fibre, too. The unit will expect that most of the emitted light from the source gets into the fibre and that most of that will come out the other end and reach the sensor.

Somehow on the board they have arranged that you can plug a receiving GPS antenna into either connector and the other, open one isn't an issue.     I think Bertus was just indicating the polarity in case you had polarised capacitors that cared about such things. C3 is in the signal path, so does not need to be electrolytic, if you have film at 1uF.
