Perhaps the wires connected to U4d.e are pcking up hash from the relay closing with a load and resetting the FF. Try putting a RC filter on U4d,e inputs.

I was thinking of connecting a contact from relay 1 in series with relay 2 and vice versa so yhat only one relay could be "on" at a time

Most of the lag will be caused by the diode across the relay. Have you got a spare contact on each relay

LM/NE555 is not an opamp, CD4047 is not a phase locked loop.
A 555 will drive the piezo directly. Use a CMOS vesion for lowest current draw. There is no evidence that these devices actually repel mossies. -
The switch mode preregulator should hold a ~3.5V difference across Q9. To verify this lift the end of R9 that is connected to Q9. Put aload of 500 ohm 10W across C5. Disconnect Q9 collector. Power up.The voltage on C5 should now be about 3.5V. If it is, the preregulator is ok. Tracking can be verified by connecting an external (isolated) supply between the disconnected end of R9 and output negative. The voltage on C5 should track the power supply plus ~3.5V
