    It is more likely that you damaged the board if you did it this way. But yeah you can damage the component too.

    Try placing a capacitor in parallel with the LED. I'd grab something like 47uF at 10V. Beware that the capacitor is polarised and you need to connect it the right way around.

    Replacing one part with another random part that has the same number of connections is unlikely to work, and may cause damage. You don't actually say, but I'll presume you replaced parts with others having identical markings. You may have damaged the board and a closeup image of both sides...

    The body circuit also typically applies a pulsing DC to the LED. If this is a single colour LED then it doesn't matter because you can't see the flickering (it happens too fast). For Multicolor or flickering LEDs, the pulsing DC probably resets the chip inside so you just get the first colour...

    And I just assumed that the parts quoted were other manufacturers versions of the LM358. I assumed this because the best replacement for an LM358 with a wider operating temperature range is an LM358 with a wider temperature range. If the OP had taken the time to look at the LM358 datasheet...

    If you want to build the second one, it may be easier to buy the kit you were pointed to earlier (the design is very similar). Why not start with the simpler option? The parts seem easier to source.

    If that's the price they quote, then that's the price. I can't see any 99-007-96 so I can't tell you what it is. T1 and T4 are for the second circuit, not the first. Which circuit are you talking about? Do you know how you will buy or make the PCB?

    You want a 3x0.5x6 F29 core. As an assembly, maybe 99-076-96 is appropriate.
