    You need to isolate the caps from the circuit so lifting at least one leg is a must. Simply snip the cap lead close to the terminal, then resolder when finished. Not a brain operation. It might be possible to test if the cap is switched out of circuit but it would be more complex to determine this.

    If the single insulated wiring is your output, they're not that "thin" as you describe. They'd probably handle 10-15a without a problem so my guess is the short would have produced a much higher current to melt the insulation. 5A fuse on the output will be fine to cover short circuit situation...

    Clarifications on the PWM signal

    PWM is dc, on and off, not sine wave, no ac content no rms values etc. etc. If you apply 50% duty from a 5v source then the average output is 2.5v. The scope will show 5v pulses.

    Show a drawing of exactly how this is mounted. Motors such as you describe usually run at speed and bogging down will cause excessive current draw and can cook the motor windings. Also what is the 9v battery comprised of. 9v 1A plug pack not suitable either for most applications.
